I found a place up here that allows 3 pulls for $80. I'm considering stock tune, 93 tune, then 93 with new intake tune (I may help beta test).

So, what do I need to do to prepare? Should I remove dead weight from the car (subwoofers), or throw on my lighter wheels? Do I leave it in a certain gear?

It'd be nice to get a baseline before headers as well, as I'd like to do mid-length headers which are highly untested it seems.

Mods: Homemade 4" intake, homemade h-pipe, Pypes axle-back, Superchips tune.

I don't think you need to worry too much about the dead eight and they'll run the car.
Should be done in 4th gear

Make sure the dyno operator is aware you want to change tunes between runs. If you swap out an intake, you'll want a baseline run prior. 4th gear pull to your rev limiter if you have it tuned.

I'd probably need to drive around the block between tunes too, though...right? I'd imagine the LTFT's and STFT's won't be perfect, and would need to be relearned slightly before a WOT dyno rip.
